This was kinda cool and I thought I would mention it (so I can find it again if I need to reference it). Using only a PDF file, Lord Zsezse Works allows us to design a room tile to our liking. Once you figure out you can only edit the top visible layer it's quite easy. The textures aren't bad either! Here's the free demo.

Very nice. Thanks for the tip about the top visible layer, too.
There's also a product from BTRC called "Infinite Armies" that is a PDF that allows you to build your own deck for a customizable card game.

Any suggestions on PDF programs? I've been using Acrobat 9 Pro for my multi-layer stuff (Hex Grid: Battle Tiles), but it's really unforgiving. One layer placed in the wrong order and you have to scrap the file and hoped that your last "save" wasn't too long ago...

Any suggestions on PDF programs? What kind of suggestion you need? I tried some PDF scripts (PDFs uses Javascripts) and found that it is a big messed "ambient": you have to deal with "permissions", rights, and a generally "hard to understand" object model..... but if you need some coding help i MAY be helpful.

I'm really looking for a program with the ability to add, rearrange, and delete layers in a pdf. Maybe add buttons or a different layer interface, but really I just want to be able to move layers around without having to start over every time a make a mistake during file creation.

I'm not sure what InDesign is really capable of (never done buttons) but that is what we use for all our stuff. I know it's not free but I got CS3 on an education discount a long time ago and it just keeps working. I'm able to rearrange the layers without 'starting over'.
