Can anyone recommend a (preferably free) fantasy or pirate-era naval game? I've got some paper minis, and a TON of the wizkids pirates ships laying around, and that game isn't doing it for me.

Not technically free, but certainly available is Man O' War, which is a Games Workshop game (arguably one of the company's best) that has been out of print for about 10 years. I can post a link to rule books, templates, and stuff but don't wish to violate any rules. Alternatively, I can make my Man O' War PDFs available.
I've just started creating paper minis for the ships because eBay prices can be outrageous. The game is a lot of fun since the major Warhammer races are represented with a variety of ship types and a pretty decent rule set.

I played Man O' War back in the day...I'll have to look around for the rules online.
However, I'd love something a tad more...generic.

There is a free set of Wargame rules I highly rec'. The rules set is called "Admiralty". I did a review of this rules set using the paper ships by Jim Walton on the Junior General site and had a crckingly good game. I've since playing with my POTSM ships and they work well! Of course there's no fantasy element as they are historic rules but... There was a set of rules put together on the old Paperworlds site. Jim & Shaungamer even did some ships for it. Can't remember what they were called though... Swashbuckler...? DaveA

That rules set never went anywhere. This is back from the days of game design by community, I was shocked that it did not work!
Fantasy naval is pretty limited right now. JIM
