Over on the ProFantasy Forum - the people who produce the Campaign Cartographer mapping software - one of the regular contributors posted about a recent gaming session for which she'd designed some ship deckplans and a simple sea tile using the software, but then had the - as far as I recall, innovative - idea of using the ship's masts to stack and space the deckplans into a 3D, yet still game-accessible, model, for the gaming session. Naturally, I thought this might appeal to folks here as well. See this topic on the PF Forum for the images.

That is a very good idea. I think I would want the steps to reach the deck and the masts to protrude above, maybe even as far as the booms and crowsnests, but the concept is excellent.

Nice idea, I think it could be done for starships, as well, using the ship's bulkheads...

I think I saw a full model of the Enterprise with no sides. Maybe at 6mm? I can't find the pics right now.

Nifty, totally missed that post. Funny enough, 1/100 scale is about 15 mm scale, so the mega build would totally fit my new scale range for minis. However, I doubt the Enterprise would fit my usual choice of bags that I take to conventions (my backpack and a pilot's suitcase)...
