Someone in my Facebook group mentioned this PDF printer software that lets you create a single-layered PDF from a multi-layered PDF, saving all of your layer selections. This is kind of the holy grail for folks who want to take my stuff to a print shop. So I went to this page: www.pdf995.com/download.htmlI downloaded the "Pdf995 Printer Driver" and "Free Converter". Then, all I did was open up a multi-layered PDF from one of my models, and I turned on a few layers. I went to "Print", choosing "Pdf995" from the list, and then it produced a single-layered PDF with all of my texture options the way I wanted them. Be sure to save the PDF as a new file! Overall, very easy. There are annoying popups for the free version, but hey, free. If I used this more than a few times, I'd probably buy it. Anyway, this works for me. Might work for you.

If you have Acrobat Professional you can do this as well. I do this all the time. Another option is to save the file as a JPEG (make sure to set it as 300dpi), then combine it all back into a PDF, I think you may need Professional to do this as well, but I am not sure.

Awesome, as I tend to print models in reduced scale but, for multi-layer ones, I had to rely on scaling made by Acrobat (argh.) This way I can generate a single layer version, and print from Gimp with full control of the scaling.
